If the returns aren't locked, and the computer being used to proforma has different options set than the computer used to create the return did, you can get weird stuff like that. On a go-forward basis, lock the returns the moment they're e-filed.
I used to encounter this occasionally when I would run a "What if?" calculation after season using the client's most recent tax return and then forgetting to remove the "What if" entries.
I now lock the return after the e-file is accepted and make a copy to run my off season calculations.
