If I am setting up automatic quarterly payment do I have to wait for 1040-ES to be final before filling e-filling

Yes.  I believe the 1040-ES needs to be final but maybe someone who knows for sure can answer.

No, you can set up direct debit now, you don't need to wait for the paper vouches to be final, you won't be using them.
