I have a new client who wants to file their personal and business returns separately on a 1040 and 1040 Schedule C; he is a Sole Proprietor. I explained they must be filed together, but he stated that his previous preparer who is now deceased did it that way. I thought only if they elected to file as a corporation or S Corp then it can be filed separately. Please advise. Thanks.

Evidently the dead preparer took that secret to the grave with him. Your thinking is correct.
Ask to see the previous years returns...this should solve the mystery of how its been done in the past.
