IRS says that they did not receive and electronically filed tax return. How do I handle this?

Sounds like its been pulled into manual review and they dont have it in the system yet. If you have an acknowledgement, its there somewhere.

What did they tell you to do when you spoke with someone at the Practitioner Priority number?
