Client has 4 rental properties, 3 residential rental and 1 commercial rental, owned by a single llc. Should a separate schedule E be prepared for each property?

Each rental property should have its own Schedule E worksheet, yes.
You'll end up with 2 actual Schedule E's, since each Sch E can show up to 3 properties on it.
