proforma of estimated tax payments payments

Our firm has as a setting that estimated tax payments for the following year round to the next $100.  The client copy of the return and the organizer show the correct amounts we gave the client to pay or set up to pay electronically.

Why would the proforma program ignore our setting and change the estimates to the exact amount due versus what we told them to pay?  We get bunches of letters from the IRS and CO on this and we should not have to open the prior year's return or compare the organizer to the amounts on the screen and change every entry! It also renders the input field to treat all vouchers as paid useless.
