How do you lock an extension so that the numbers on the extension don't change after you go back in and finish filing the complete tax return in Proconnect?

As with any return you file, print a pdf copy for your records and give one to the client.
You can then go into the Extensions portion of the program and enter the numbers from the actual extension as overrides to what the system would later produce.
Answers are easy. Questions are hard!
