Extension Filed on one copy of return (subsequently rejected but still), and return completed on another copy

It's occurred to me this will likely be a problem. I am new to the software and filed an extension under a new business client of mine (1065 Partnership LLC). In the interest of time I did this without going through PY return and rolling forward. After, I got the 2023 return entered and rolled but it of course created a new file. I am currently waiting for Intuit to refund money that I paid twice for the same return, but meantime, is this other thing a problem? Sorry I may have just worked it out. I just need to talk to customer service unless someone else has thoughts. Thanks as always.
