1099-R marked IRA/SEP/SIMPLE are automatically marked as non-taxable

On only one client, when entering a 1099-R that is marked as an IRA/SEP/SIMPLE the entire amount is marked as non-taxable.  This client has a QCD every year that is only a portion of their distribution so the work around of just not marking it won't work.  I could probably **bleep** and start over.  I contacted ProSeries and had live help, but they were not able to resolve it and only sent a link for how to create a 1099-R.  Has anyone else had this problem?

Can you clarify the problem?  Are you saying the 1099-R shows $0 is taxable?  Or are you saying the 1099-R has an amount in the taxable box, but the program is not treating it as taxable?  Or something else?

What code is on Box 12?
