It's very easy to do it on IRS website, just wondering if it is supported in proconnect?

It is supported, but it does cost more than the free IRS site. In the Client Information Screen you select 990-N as the "Type of Return".
If there is a state filing requirement, I would consider using the software. If not, I would not.
