Extension was rejected by IRS

I filed an extension for a 1065, but forgot to check the box for initial return.  The extension was rejected, and I just now noticed it.  It is now past the grace period.  I can quickly submit the return, but is there something I should do so that the IRS doesn't access the late filing penalties?

Nothing you can do now.  Just put a note in the file in the event they do get a notice somewhere down the road.
