Figured it out, like many aspects of Intuit pro tax connect, the upload feature for K-1 is not very user friendly.  You only see one of the shareholders to upload and then you are asked to upload a "New K-1" which makes it seem like it has nothing to do with the existing K-1's on the S-Corp in question.  So, just choose Upload a New K-1 to capture the second shareholder.
