Resident aliens can claim EIC

"Working visa" is not a legal term, it can mean several visa types, some of which are taxed as nonresident aliens.  But you are probably referring to an H Visa.

In any case, to answer your question there is no place to indicate he is not a US citizen because that's not a requirement for EIC.
