If I file an individual extension and am making "Electronic payment of tax due with extension", will my ES payments also be filed and trigger the "Electronic payment of estimated tax"

No. ES only go with the full return, not the extension.

Thanks for the quick reply. In follow-up, I am not seeing how to file the Federal ES independently such that auto-withdrawals can occur.
No such functionality. Client can schedule payments through IRS Direct Pay.
