"I figured out how to account for the PTET credit payments. In the NYS part of the TurboTax program at Uncommon Credits, check the next-to-last box entitled "Claim for Pass-Through Entity Tax Credit (IT-653)." When you hit "continue" form 653 pops up. Enter the employer name and Tax ID. Then enter the amount of the PTET payment by your firm. It should then ripple through."
