I check multi state return and both states are added, but the program either shows both spouses as full year residents of the first state, or the taxpayer as a part year resident and the spouse as nonresident. Taxpayer should be full year resident, spouse is non-resident of that state.

Where is the primary home? I would consider that the residency state and file the other who is away for a temporary absence as a part year resident.
Have you considered filing MFS for the states if possible?
