When I go to file the final return, the extension form is recalculating showing the payment made with the extension as if paid prior to extension. It now shows zero due with the extension form that will be filed with the final return.

Enter the correct amount from the original extension into the Extension input area. Probably just enter the "Total tax liability" shown on the extension as filed. I assume you only enter the 1=automatic extension. You may also need to make enter in the 2020 Estimated Payments are for the actual amount paid with Extension.

Also, in most cases the extension does not get submitted with the return any more.
The more I know the more I don’t know.
