Many of clients are used to receiving an electronic organizer and uploading their docs and entering their tax info. Is a PDF or paper copy the only option?

ProSeries is missing lots of the bells and whistles you're looking for, but I think Lacerte does include some of them....the e-organizers, the all caps printing, I believe its easier to manipulate and customize with letterhead.
@George4Tacks am I correct here, you speak Lacerte.

@regina1 Which software are you using?
I think Intuit Link is available to all forms of Intuit Software. I have never used it, except a trial to myself. I hated it, but I am old.

The software is ProSeries Pro. The question is if a client can log into an organizer, type their data, and submit to preparer or if we can only send them a PDF. The portal is just a way for clients to transmit docs and that can be done via email, dropbox, etc. I use those because clients are familiar with it.

Some of my clients edit the PDF Organizer in Acrobat. The nerdy ones.
