I input the 1099-SA, dist code 1, check the box for all used for medical expenses and check the HSA box (all the stuff I have done for years) but it still adds it as other income as well as calculates the 20% penalty.

It was a problem but it is now fixed. Update your software. If that doesn't work update it one more time.
