I want to pay the late file penalty when I efile the 1120S return, but I do not know where to put the payment on the return.
I also went to IRS.Gov to try and make a payment but there is no where I can find that says 1120S payments.
Any suggestions of either paying with the efile return or paying online with IRS.gov?

You cannot do what you're asking.
I'm guessing it was late due to you being late and you want to cover their expense so they don't get a penalty notice. That's not how it works. A notice will be sent.
