I know that I cannot retrieve it once filed and I know that the 5471 is supposted to be filed with the 1040 (too late now), so what is the best thing to do?

Assuming the income has been properly reported on the return, you should just file an amended return showing no change in income or deduction, except to attach the F.5471 that was inadvertently omitted.
