Go into each file, look at the Client Status. Make sure it's not just showing the extension was e-filed. If also the return then you've submitted the return by mistake and will have to submit an amended return.

The client status should state "Extension Accepted"
For returns E-Filed the status would state "EF Accepted"

I'm guessing you are looking at the "next step" column in the EF accepted homebase. If it says "e-file complete", that's a good thing as long as you are also looking at the return type and see that it is referring to your extension that you filed.
