NYC requires all returns filed electronically use the paperless filing method or "PIN" system. Please enter a PIN or allow the program to create a PIN for the taxpayer by using the input in the "Electronic Filing" screen under the subheading "New York City Paperless Filing."

Solution:

Make sure NYC is marked for E-file on Screen 1 as well.
