After sending a 1040x IRS notified us that a client had not submitted an original 1040 and therefor we could not send an amended return. I have cleared all information in section 59 but it is still bold indicating it has still has data. What am I missing? Is there an option somewhere else that marks the return as amended?

I found the solution. Its trickier than I thought it would be.

In addition to removing all of the entries on pages59/amended (remember to get ALL of the state codes, too, if you have a multi-state return), double-check your page5/Letter, as well. There could be codes there making your letter say "1040X!" when in fact it should now be just "1040".
