What kind of tax is subject to underpayment penalty for an S Corp?
State Tax, not Federal.
I suspect that would be in the State portion of the program, but you haven't told us what State so I'm not sure if anybody can guide you further.

Does CA allow you to waive anything? They are greedy buggers from what I have seen here over the years.
