Is there a way to file a joint return when both are active military and have different residency states?

Yes for federal but I suspect you are asking about states.
Which states?

The states are DC and CA.

I have the same issue, Louisiana and North Carolina are the 2 states for my clients. Both live in NC but domicile of one is LA. Domicile of spouse is NC. Thanks.

You need to read the instructions for each state, in particular the parts about being in the military.
