On a Virginia individual return, how can I input both estimated taxes paid by the taxpayer and composite taxes paid by a partnership on Form VA 763?

You don't enter the composite taxes or the income taxed on the composite return.
Your taxpayer probably should not have participated in the composite return if he had other income subject to VA tax.

I am the tax preparer for a new client. The previous tax preparer had my client pay estimated taxes to VA and now I have a situation where the partnership made a composite filing but I want to take credit on the MD return for both the composite taxes paid AND the estimates my client paid. Any ideas?

The composite return is a standalone done deal.
If your client has no other income subject to VA tax, file a 763 showing only the estimated tax payments your client made.
