Client purchased 2 vacant parcels many years ago and sold this tax year, receiving a 1099-S. The program doesn't support a 1099-S, and I don't think sale of home is the correct worksheet to use to show the sale and capital gains. Where should I report it specifically so it will flow to the 1040?

Use the 1099-B worksheet and indicate not reported on a 1099-B.
This should end up on Sch D/8949 just like a stock sale.
