Is there a way to do a customized query, e.g., query on particular lines on 1040 (Line 9b, Qualified Dividends), or other items such as W-2 Employer names?

The query options are few, if you don't see it, then its not an option.
Sometimes you can customize the HB view to display certain items from the returns...its a long list to choose from, whether what you're looking for is in there, you'd have to go digging.
From a regular HB view >Homebase > Column headings you can remove the columns you don't need and add the ones you'd like to see
